Airplanes are no so popular in Japan. I think that there are some reasons, which are "it's far from major stations", "we have to arrive at the airport earlier", "the fare is so expensive", and so on. Actually, I used the airplanes few times in Japan.
If that is the case to use it, the destination is so far from departure city. For example, business trip or travel to Okinawa, Hokkaido, Kyushu, Shikoku, North Tohoku, from Tokyo. In the other case, I would recommend you to take Shinkansen.
